Would it be any harm boosting the starter battery on a boat with a 3 bank charger attached. I was looking at buying a portable booster unit, but then i thought can I use it since it's basically connected to the other 2 batteries?

Do you mean a Portable Booster Unit to attach to your starting battery to start it up?

Yes, I was going to keep one in the truck in case I needed it

The starting battery is not connected to the trolling motor batteries on a 3 bank charger. Each bank operates independently of the others. You shouldn't have any issues.

Steve is right, I carry a jump pack in my boat so should I ever run the risk of a dead battery while on the water I can jump start the boat without having to fool with jumper cables.  Makes things much easier on the water as well,,, don't have to back two boats together and string the cables from boat to boat while fighting the wind/waves.
