I bought a two battery charger for my trolling motor batteries, but then was thinking that if I wire the batteries up serially for 24V, would I have to disconnect them to run the battery charger to charge both batteries?

Your battery charger will have separate circuits for each battery.  No requirement to unhook anything.

As Bud says, it'll work. Just connect the charger to each battery as the instructions say.

I just looked again and it looks like there are two separate wires for the Trolling Motor Batteries.  I was worried that one battery was for the TM and the other was for the front dock lights and live well.  I now see that they have two separate wires going coming off for the trolling motor.

You could very well have two pair of cables going up front and being wired in series up front. My Stratos was wired that way originally, there was a jumper in the TM plug that determined whether the TM got 12 or 24 volts. Some TMs had a switch that switched between 12 and 24.

You'll need to check the voltage going to the TM to be  sure it's getting 24 volts. My boat's previous owner did away with the jumper in the plug and wired the batteries in series in the back of the boat. That leaves me a complete spare set of cables from front to back should I ever need them.
